Metadamage is a script that runs through BAM files to give a 'rough' check of 5' cytosine mismatches as an indicator of deamination damage. It is NOT a substitute for the MapDamage application but a way of quickly assessing damage (inaccurately). The type of context in which you might use it is where damage levels are really quite low, and monte carlo based approaches such as MapDamage may have convergence issues, this provides another way to look at the data.
